gem はラテン語 gemma「宝石・つぼみ」が古フランス語 gemme を経て入った語で、はっきりした接頭辞分解はありません。gemmology や gemma（無性芽）も同根で、つぼみのように小さく光る核という感覚が「宝石」に結びついています。
Gem came into English through Old French gemme from Latin gemma, meaning "jewel" and also "bud." It is not usually broken into smaller parts in English etymology.
