hover は中英語 hoveren にさかのぼり、古英語系の hove / hoven「持ち上がる・宙にとどまる」に、反復を表す -er が加わった形と考えられます。つまり「ふわっと上がって、その場で揺れ続ける」感じが核で、今の「空中に浮かぶ」につながります。関連語は heave。
